Inferring the domestication history of the cultivated Zizania latifolia in the Yangtze River Basin.

Crop domestication is one of the essential topics in evolutionary biology. The cultivated Zizania latifolia, Jiaobai, being domesticated as the special form of a plant-fungus (Z. latifolia and Ustilago esculenta) complex, is a popular aquatic vegetable in China. Its domestication process had been addressed in historical literature, and it could be associated with the co-evolution between plants and fungi. This study focused on deciphering the genetic relationship between wild and cultivated Z. latifolia, as well as the corresponding parasitic U. esculenta. 12 microsatellites markers were used to investigate the genetic variations of host (Z. latifolia) populations. The model simulations based on approximate Bayesian computation (ABC) were then performed to hierarchically infer the population history and domestication. We also analyzed the ITS sequences of U. esculenta to reveal the genetic structure of parasites. Our results indicated a significant genetic divergence between cultivated Z. latifolia and its wild ancestors. The wild Z. latifolia populations showed significant hierarchical genetic subdivisions, which may be attributed to the joint effect of isolation by distance and hydrological unconnectedness between watersheds. According to the model simulations of ABC, cultivated Z. latifolia was supposed to be domesticated in the low reaches of the Yangtze River around the Tai Lake 1400 years ago. The genetic structure of U. esculenta indicated a single domestication event, and the genetic variations in parasitic fungi might be associated with the diversification of cultivars. Our findings provided molecular evidence in accordance with historical literature that addressed the domestication of cultivated Z. latifolia. Both the plant and fungus were adaptive evolved under the artificial selections during domestication.
