Phylogenomic analysis of Cycas section Indosinenses using RADseq.

A well-resolved phylogenetic framework and accurate species delimitations are the foundations of species conservation, especially for critically endangered species. Cycas sect. Indosinenses is the third largest section within genus Cycas (Cycadaceae) and consists of 13 species and one subspecies, which are principally distributed in the southwest of China and also in the Indochinese Peninsula. Most species from this section are in decline due to human impacts and are quite limited in their distribution. Although the section is supported by morphological synapomorphies and in molecular phylogenies, previous phylogenetic studies have failed to resolve the phylogenetic relationships within the section due to insufficient sampling and uninformative markers. Here we reconstruct the phylogeny of Cycas sect. Indosinenses by sampling multiple accessions for all of the 14 taxa of this section as well as two sympatric, but closely related taxa (C. pranburiensis and C. macrocarpa) using RADseq. In addition, we use RADseq data to analyze introgression between species to delimit species boundaries within Cycas sect. Indosinenses and provide conservation guidelines.
