Comparative Genomics/Transcriptomics

Multiple structural types of plastid genomes within a single individual.

It is widely accepted that plastid genomes (plastomes) of land plants have a conserved quadripartite structure consisting of two single copy regions separated by two copies of a large inverted repeat (IR), whereas mitochondrial genomes are highly variable in genome structure, having multiple genomic configurations including a master chromosome and sublimons due to active recombination mediated by repeats. Recently, alternative plastome structures have been suggested in Geraniaceae along with the co-existence of inversion isomers in some conifers and Medicago. We here report the complete plastome sequences of Eleocharisdulcis(Water chestnut) and E. cellulosa(Gulf coast spikerush) in the Cyperaceae, the second largest family of Poales. Unlike typical conserved plastomes of basal groups of Poales, Eleocharisplastomes have remarkably divergent features, including large genome sizes, higher rates of genome rearrangements, lower GC content, gene duplications, gene losses and increased repetitive DNA sequences. A novel finding among these features is the presence of multiple plastome structural types within a single individual. With the aid of the combination of Illumina paired-end and PacBio single-molecule real-time (SMRT) sequencing, Long Range PCR and Sanger sequencing data, at least four different plastome structural types are present in both species. PacBio long read data suggests that one of four plastome types of E. dulcis is likely to be the predominant type.
