Phylogenomic Perspectives on Reproductive Isolation and Introgression

Quartet Sampling tree evaluation method highlights introgression and conflicts in the green plant tree of life.

Detecting and quantifying introgression in using phylogenomic molecular data is challenging both in distinguishing introgression from other forms of discordance and issues implementing rigorous hypothesis testing. We have developed the Quartet Sampling method for rapidly quantifying phylogenetic discordance in large-sparse, genome-wide,
and conventional phylogenetic data sets. The method specifically can disentangle low information from conflicting information, which is particularly useful when introgression and incomplete lineage sorting are common in a phylogeny. We applied Quartet Sampling to large-scale phylogenies of green plants and reveal some unusual properties at
key conflict points after reevaluating clade confidence. I will also discuss and show simulations highlighting potential issues with co-estimation of phylogeny and introgression when using D-statistics and the DFOIL method.
