Comparative Genomics/Transcriptomics

Comparative genomics of ecologically diverse Andropogoneae species.

Vossia cuspidata belongs to the tribe Andropogoneae (Panicoideae; Poaceae) which includes maize, Tripsacum, sorghum, sugarcane and many other ecologically and economically important species. Polyploidy is prevalent in Andropogoneae with over 30 identified events. Maize (Zea mays) is a suspected ancient allopolyploid having originated ~10 mya after the merging and doubling of two unknown ancestral genomes and prior to the diversification of the Zea and Tripsacum genera. Recently, Vossia was suggested to be a putative extant relative of one of the maize diploid progenitors. The maize diploid progenitor genomes, represented as subgenomes, have undergone extensive chromosomal rearrangements and likely homoeologous exchanges. Additionally, reported chromosome numbers and genome size of Vossia cuspidata suggests that the species is also polyploid furthering the complexity of comparative genomics in this group. Here, we present initial genome assembly of Vossia cuspidata using a combination of Oxford Nanopore long-read sequencing, Illumina short-read sequencing, and Hi-C sequencing. We evaluated evidence of polyploidy in Vossia and tested the hypotheses of Vossia being relative of a maize diploid progenitor. We also present preliminary comparisons of synteny and gene content between Vossia, maize, and sorghum. Although, the genome is not complete, we are able to describe the extent of genome conservation between the species. After completion of the genome, further study will help to understand the post-polyploidy mechanisms of polyploidy species, especially the maize genome.
