Evolution of the PIN-FORMED (PIN) family of auxin transporters in land plants.

The plant hormone auxin regulates many developmental processes in land plants. The PIN-FORMED (PIN) auxin efflux carriers play a critical role in auxin function by controlling its distribution. Previous studies on this membrane protein family classified 21 PIN clades. Members of each PIN clade are localized respectively in the plasma membrane (PM) or in the endoplasmic reticulum (ER), except that the PIN6 proteins can be localized in both the PM and ER. However, the phylogenetic relationship among the PIN clades remains unresolved. To elucidate the evolution of the PIN gene family, we conducted large-scale phylogenetic and comparative genomics analyses based on 36 genomes and 351 transcriptomes. The PIN phylogeny inferred from 462 PIN proteins of 104 species covering all major land plant lineages suggests two deep duplications in the euphyllophytes giving rise to three superclades: Euphyllo1 (the PIN6 clade), Euphyllo2 (the PIN5 and PIN8 clades), and Euphyllo3 (the PIN1, PIN2, and PIN3/4/7 clades). The Euphyllo1 superclade is sister to the other two superclades. Two PIN1 subclades diverged from a gene duplication predating the angiosperms. We tested the evolutionary conservation of PIN protein structure, subcellular localization, transcriptional and regulation by another transcription factors. This study provides the evolutionary context for deciphering the functional evolution of the PIN gene family that likely contributed to the morphological complexity in land plants.
