Comparative Genomics/Transcriptomics

Multiple Independent Whole Genome Duplication Events in the Brassicales.

Premise of the study: Whole Genome Duplication (WGD) is prevalent throughout plants and is especially frequent in the order Brassicales, specifically, the family Brassicaceae. However, its sister family, Cleomaceae has also been characterized by a WGD, but it's placement as well as other WGD events in the order remains unclear.
Methods
: Using Phylo-Transcriptomics for 74 taxa and genome survey sequencing for 66 of those samples, we infer nuclear and chloroplast phylogenies to assess relationships among the major families of the Brassicales and within the Brassicaceae. We then use two methods of WGD inference, Ks plots and phylogenetics, to assess placement of WGD events.
Key results
: We present well-supported chloroplast and nuclear phylogenies for the Brassicales. Using the nuclear phylogeny, we successfully place several WGD events in the Cleomaceae, one in the Capparaceae, and one shared by at least two members of the Resedaceae.
Conclusions
: Given its economic importance and many genomic resources (i.e. well annotated small genome of Arabidopsis and many Brassica crops) the Brassicales are a perfect group to continue testing the accuracy of WGD inference methods. We add to the current conversation on WGD inference difficulties, by demonstrating that the different levels in which we sample, such as the order or family, make large differences in not only support of WGD events, but recovering them at all
