Optimizing Collections-based Extractions and Targeted Enrichment for Phylogenetic Analyses of Neotropical Costaceae (Zingiberales).

The ginger order (Zingiberales) presents ample opportunities to study angiosperm evolution, including from perspectives of monocot morphology, development, biogeography, and systematics. Both thorough monographs and well-supported phylogenies are necessary to test species delimitation and determine species ranges in the face of morphological variation, especially for species with vast geographic ranges. However, within the ginger order, the family Costaceae has been recalcitrant to sequencing, due to difficulties in obtaining high-quality DNA from both freshly collected and preserved samples.
In preparation for constructing a revised monograph and well-supported phylogeny of Neotropical Costaceae (including Costus and Chamaecostus), we present an improved workflow for sequencing the genomes of both fresh and herbarium specimens, with particular focus on successful re-extractions of DNA from single herbarium tissue samples and the use of column filtering to clean extracted samples. In addition, we have adapted Faircloth’s in silico workflow for enriched targeting based on ultra-conserved elements (UCEs), leveraging simulated read data to develop sequencing baits from novel, unpublished genomes rather than published references. Upon use of this workflow to sequence the majority of Neotropical accessions, both published and newly described, we will be able to perform phylogenetic analyses of the biogeography, biodiversity, and ecology, and evolution of the Costaceae.
