Nuclear-plastid phylogenomic discordance in Isoetes (Lycopodiophyta) from North America.

The American clade of Isoetes represents a rapid diversification in an ancient genus, containing approximately half of all extant species and with a crown node age estimate of 5 MYA. Due to its recent radiation, this clade has been the most difficult to resolve phylogenetically. Using whole chloroplast genomes and hybrid capture nuclear markers, relationships between some species of Isoetes from North America are resolved with high support. However, different tree topologies are inferred by nuclear and plastid datasets and by different tree inference methods. We examined strong relationships between datasets for some species and discordance between others, with a focus on implications for phylogenetic analysis of polyploids derived from these diploid species. Chloroplast capture is supported as a likely mechanism for disagreement between genomic compartments in at least one diploid and one polyploid species.
