Systematics and conservation genetics of the pinyon pines of southern California and Baja California. Pinus californiarum and P. quadrifolia are distributed naturally at elevations of 1,000 to 1,800 m in the Peninsular Ranges of southern California, USA and Baja California, Mexico. We studied the phylogenetic relationships between these two taxa and other pinyon pines and characterized their genetic diversity and structure. For the single-needled pinyon pine, P. californiarum, we sampled 26 individuals from eight populations ranging north to south from the San Jacinto Mountains to the Sierra de San Francisco. For P. quadrifolia we sampled 27 individuals from seven populations ranging from the San Jacinto Mountains to the Sierra San Pedro Mártir. Using the Hyb-Seq method, we generated a dataset of 8,000 SNPs from >1,000 target-enriched low-copy nuclear genes and complete- to nearly-complete plastomes. We found that P. quadrifolia is more closely related to P. monophylla to the north and west than it is to P. californiarum. We also explored previous hypotheses that each taxon was comprised of two to three gene pools along the north-south gradient and tested for evidence of admixture.
