Evolutionary dynamics of long intergenic noncoding RNA: temporal shifts of diversification and conservation across the Angiosperms.

Long intergenic noncoding RNA (lincRNA) is pervasively transcribed throughout the eukaryotic genome. Documenting the evolutionary dynamics of lincRNA can shed light on their significance and functionality in plant genomes. In this study, we perform genome-wide identifications of lincRNAs in five plant species and present a large-scale analysis of comparative genomics on diversification and conservation. The inference of the branch where each lincRNA has been emerged provides an approach to analyze the temporal shifts of lincRNAs and reveal their evolutionary histories. More than 52,000 high-confidential lincRNAs are de novoidentified in the five examined species, representing five main clades of Angiosperms. Generally, the tissues with high differentiation potentials express more lincRNAs, and lincRNA exhibits similar clustering pattern of expression with protein-coding gene. The diversification rates of lincRNAs show a great difference in temporal. The branches with whole-genomeduplication (WGD) events are prone to have much higher diversification rates. Those species-specific branches without WGD events present similar diversification rate across different species. The comparisons of expression tissue specificity and sequence features suggest that the ancient lincRNAs possess not only broader functions but also more complicated sequences than the young ones. We also infer the potential functions of those highly conserved lincRNAs by coexpression analysis, indicative of their principle function categories. Our study provides new understandings on the evolution of lincRNAs in Angiosperms. The highly conserved lincRNAs are still only a small fraction in plant genomes, however, lincRNA could evolve broad and complicated functions to enhance selective pressure and increase their possibility to conserve. In addition, the origin and diversification of lincRNAs are significantly influenced by WGD events.
