Iris of the Mediterranean: using phylogenomics to investigate putative color forms, phenological variants, and hybrids in subgenus Xiphium.

Iris subgenus Xiphium has about 7-15 taxa that are distributed in the southern part of western Europe and northern Africa. The subgenus comprises tall species that emerge from overwintering bulbs in lush meadow or dry rocky habitats of mountainous regions of France, Spain, Italy, Portugal, Morroco, Algeria, and Tunisia. Recent studies of Iris, based on plastid markers, indicated that subgenus Xiphiumis monophyletic, however only four taxa were included. The flowering period for the subgenus is from late winter through fall with several historic taxa split from similar taxa based on relatively small differences in flowering time and/or flower color. This study included 15 subgenus Xiphium samples representing 12 taxa and eight outgroup species. Nucleotide sequence data was gathered using skimming techniques for plastomes and targeted sequencing for nuclear genes. Probes were developed to enrich 635 targeted nuclear genes that are potentially single or low copy inIris. Bayesian, ML, and multispecies coalescent methods were used to analyze datasets. Results confirm that the subgenus is monophyletic and that its sister group is a diverse lineage of species with bulbs, tubers or rhizomes. The subgenus has more species diversity than typically recognized with most forms and variants distinct. Patterns of data conflict within and among genomes are discussed in relation mechanisms of diversification.
