Genomic phylogeography and species delimitation in Phycella s.l. (Amaryllidaceae tribe Hippeastreae).

Phycella sensu lato (s.l.), a clade of lilies comprising 12 to 15 species, is an ideal system to address the modes and timing of speciation in the mediterranean-type ecosystem (MTE) of Chile. It is endemic to the region and appears to represent a rapid radiation with significant diversity in ecology and distribution; the group is also of conservation interest. An unclear taxonomy at the species level makes it a priority to delimit species using modern probabilistic methodologies before addressing questions about speciation in this clade. Given its complex evolution, we developed a robust phylogenomic dataset to pursue a phylogeograpic approach to the history and species delimitation of Phycella. We designed single-copy nuclear markers covering 893 genes (1135 exons; 330 kb total target length), using three Amaryllidaceae transcriptomic data sets against the Asparagus officinalis reference genome, and designed a custom hybrid target enrichment for Illumina HiSeq sequencing. We sampled a total of 137 individuals from 47 populations of Phycella (mean n = 3 per population), including all described taxa throughout the geographic range of the group between the Coquimbo and Los Ríos Regions of Chile. We used several methods both for nuclear locus assembly and tree inference to robustly delimit species through a coalescent Bayesian species validation approach. To further examine possible chloroplast capture, as yet unknown in this chromosomally conservative group but prevalent in the broader Hippeastreae, we also extracted near-complete plastomes for comparison with the nuclear framework. This robust systematic framework will set the stage for addressing taxonomy, biogeography and speciation within an exemplary radiation of the Chilean MTE.
